Hello,
I have been told that you cannot install a bluetooth hands free kit using the speakers of your audio system (amplifier) if you have BOSE.

I have an A3 with BOSE and GPS and was wondering if anyone has any suggestions as yo how i can overcome this problem.

It should not be that hard. CK3000 makes one that's ISO plug and play.

I've seen a iso plug n play one as wel with remote control, but i have the nokia advanced kit with seperate speaker under dash, works fine

It will work, bose or not, the Audi HU has a mute wire just like normal radios and you can attach the speaker wires to the HU so the sound comes through the car speakers.
