My Audi hunt ended last December with a 2001 A6 2.7T tip. with 28,000 miles on it. I have put over 15k on the car and have loved every minute of it. From my research and experience in the auto business I would have to say that the common problem of rotor warping can be significantly reduced by properly torquing your wheel bolts (or using a shop that torques every bolt correctly, not just running the impact wrench until it stops).
I have had one warranty issue that resulted in replacement of the passenger seat memory switch. The shop also attempted to fix a wind noise which I have since found to be characteristic of the model after driving an '02 and an '04 with the same leak. It gets a little annoying around 75mph, but actually quiets nicely over 80.
Maintenance should be free up to 4 years in service or 50k miles, after that it looks like it will cost you $400-$500 for every 20,000 miles until 80 or 90k when you're going to drop $1,000 to $1500 for a timing belt/ water pump replacement, which is mandatory. Recommended service is every 10k miles, but most people double up on their oil changes and I think it's cheap insurance. You might look for an Audi Certified car... you still pay the maintenance, but the warranty is boosted to 6yrs 100k mi.
An audi service advisor told me that sway bar and bushing problems show up in a few cars and he actually recommded that they be replaced with aftermarket parts.
