2001 A4 Alarm problem

My key remote doesn't unlock or disenable the alarm first thing in the morning. When I'm driving off the alarm is still going for about a minute and I can't use the windows and the interior light flashes for about five minutes. when I get to my destination everything is fine and the alarm sets and the central locking will work. i can then re set and disenable the alarm and central locking will all work fine for the rest of the day untill the following morning when it all starts happening all over again.
I've changed my remote battery but no change. can any one help I am racking my brain.

I had to buy a new control centre for the whole central locking as it is all linked to the alarm, windows and interior light. But it cost around £180 from Audi.
