Question Check Engine Light - 2004 A4 1.8L

So yesterday I decided I wanted to put in a new air filter into my A4 and after starting to disassemble everything realized I needed a better idea of how to do this on my A4. Looked a bit more complicated than all the other air filter replacements on previously owned cars. I had gotten to the point of disconnecting the plastic air intake parts and seeing that the filter was tucked away in a tight spot. I thought I had reassembled everything correctly but this morning when I left for work my check engine light started flashing and the engine was shaking a bit. Not being super handy I decided I'd take the car to the dealer but about 1/2 way there the roughness had gone but the check engine light went from flashing to solid. I just went to the office and will pop out at lunch to see if the light comes on again or not but was wondering if anyone had any ideas what I may have done.

It appeared like the plastic intake part that is closest to the filter had a metal clip that connected to something else and I'm fairly certain I put it back correctly. There was also an screen type insert after that intake before the filter. Could putting that back incorrectly have caused the problem?

Any help would be much appreciated.
