Default Engine of automatic won't fit Standard transmission?

Hi. I'm new to Audi's. In fact it's not me doing the install. But anyway, We bought an engine off of a Junkyard with 117k miles on it and apparently it came off an slushbox.

The '93 90 series we have was a five speed and the everything else aligns correctly but when the pressure plate and flywheel was taken off, there's a bolt that won't align(i dont know what bolt or what hole). So it was aligned but apparently it's a different size.

Can anyone help me please? I would take pics. But the car is being fixed in Indiana and i'm in Virginia. Thank you in advance
