Replacing the battery in your keyfob should not stop the remote working, but repeatedly pressing the button when 'out of range' will.
Have you tried holding the remote button in for a few seconds to wind the windows up & down?
You can sync the remote to the car either using the '2 key method', or VAGCOM.
2 Key Method:
To sync a new Flip key to the car you need 2 keys, and it is a good idea to roll down the drivers window. (info lifted from AudiWorld)
1.Take the key you DO NOT want to program and put it in the ignition. Turn it one click forward (ignition on).
2. Close and lock the drivers door with the second key.
3. On the second key (the one in the drivers door) press the 'UNLOCK' button ONCE only. The lights will flash on the car, but the doors will remain locked
4. With the second key still in the drivers door, unlock then lock the door again.
5. Pull the key from the slot and test remote functions.
6. Open drivers door, remove key from ignition.
If you want to program a second key, do the above for the first key, but on step #3, press the 'UNLOCK' button twice with a 1sec pause. The lights will flash twice, then continue on with step #4.
(The earlier type non flip key remotes have a slightly different programming method, in which you hold down both buttons on the remote for 5 seconds.)
The VAGCOM method:
Enter control module 'Central Locking 35' ('Central Convenience 46' on later cars)
Go into adaption 10
Channel 21
then press the forward arrow and enter a number that you will store this remote under example; 00001
then hold down the remote button untill you see the diplay on the screen say reconised
Now press the confirm button to store the position
You can test if the car can 'see' the remote, even if it is not sync'ed to the car.
Open central locking controller, and go to measuring blocks.
Open channel 3, and in block 4 there are 4 zeros.
Using any remote, press and hold a button until one of the zeros changes to a one. The car will acknowledge any remote that is compatible with the car, regardless of it being programmed in.

+32 Auto lock/unlock of doors (Doors lock at 15 mph and unlock when key is removed)
So, if you want to have a 1999 A4 with Concert radio and anti-theft system and keyless entry, and you want to add window control with the remote along with auto-lock, then:
add 03340+64+32= 03436
The 'Basecode Decoder' prog also comes in handy.
