I take it you are referring to Inde-Tech - there have been many positive reports and generally good feedback about these guys. Even if you have to travel a couple of hundred miles, it should be worth it, with the reassurance that you know they will do an excellent job, and for a fair £££.

I'm not too sure exactly what work you are detailing, for 2½ hours labour? If you are sure that it is only 2½, then OK, you're right to be miffed about the extortionate charge. Bear in mind, though, you can usually haggle, even with main dealer prices, as I always do!

OK, but what was the full 5-digit code? Usually, with the basic EOBD/OBD-II fault code readers, they merely just throw one, or maybe two basic "generic" codes. However, VAG-COM should show the generic, AND a few more detailed "manufacturer-specific" codes.

Your Modis scanner - that is very similar to the Snap-On 2500 scanner?? If so, I have had some "issues" with one of them, failing to clear codes properly, and even failing to interrogate certain modules at all.

OK. I don't know about any "recoding", but I would guess that it would need "adaptation", just like throttle bodies do. Surely the VAG-COM should point you in the right direction with that issue.
